Hi There - Yup - Fantastic tool!

Althouhg in my change Log it constantly reports the full 1000 URLS removed. I understand 1000, is the limit, but the question is why are perfectly valid pages always in my Removed section?? I really dont understand..

The files listed in the changelog should not be removed, I cant understand what its doing. I have no filters set to exclude these file extensions - Both .CFM and .ASP

yes, we're aware of this problem in changelog calculation and patch was applied already - you can just donwload Sitemap Generator using the same link again and upload all new pages/*.php files to your host to fix the issue.
