Do I have to reinstall?

Do I have to reinstall the generator every time I upgrade my store if my store over writes some files? Or is the generator stored somewhere on my host that never gets over written?

Hello,

generator script is located in a separate folder and should not be usually affected by other upgrades on the site. Just try to execute it to make sure that it still works correctly.
